I just assumed he was mad cause he killed his girlfriend? Plus he knew it wasn't going to matter soon anyway since he was about to travel back to when the engine hit his house.
Maybe I'm being to simple...you could check the imdb forums on this, there are discussions going on there about it.

I thought maybe it was more to complete the circle - and save Gretchen, his mum and sister? Or if it was revenge, maybe more for what Frank did to him - because it wasnt his fault Gretchen was run over really, the bully threw her into the road. Isnt there a part where Donnie apologises to Frank, in the movie theatre? And when he kills him, he just looks so calm, it didnt seem like he did it in rage
