You pick the players you want to draft in any order you want. Obviously, the player you want may not be available so you have to make a list of many players and when autodraft starts, it will automatically draft the highest player available on your list.
For your roster you will have: C, 1B, 2B, 3B, SS, OF, OF, OF, 2 utility players, 2 starting pitchers, 2 relief pitchers, 4 other pitchers, 5 bench players (stats don't count), 1 spot on DL (stats don't count).
Meaning this: You have a roster and you "start" a C, 1B, 2B, 3B, SS, 3 OF, 2 utility players (usually you pick 2 based on what category you need more of. R, HR, RBI, SB, & AVG.), 2 starting pitchers, 2 relief pitchers, & 4 pitchers (again, usually pick based on what category you need more of. W, SV, K, ERA, WHIP.)
Batters Stat Categories: Runs (R), Home Runs (HR), Runs Batted In (RBI), Stolen Bases (SB), Batting Average (AVG)
Pitchers Stat Categories: Wins (W), Saves (SV), Strikeouts (K), Earned Run Average (ERA), (Walks + Hits)/ Innings Pitched (WHIP)
You can "start" players (their stats count) or you can "bench" players (they're stats don't count while benched).
Players can be traded, put on waivers (could be picked up by someone), or even cut. You can pick up the players that weren't drafted if you have a player shit the bed (like Ryan Dempster will do this season).
I'm trying to be general to give you an idea of how it works. If you want, go to the site and poke around. You'll see some details that would take far too much typing to explain.
