Sounds like a really shitty situation and I feel pretty bad. I hate when shit like this happens, and you get so frustrated you just reinstall everything, and then find it doesn't work :-/
Here is what I'm thinking: your USB ports are OK. Something happened to the keyboard and mouse. I'd look for resetting options on them, but I'm sure you've tried that. If you still have a warranty, maybe return it? The evidence seems to point that the USB ports are fine - printer and flash drive still work and I assume other devices work.
When you say "controlling devices don't work", did you try OTHER USB keyboards / mice, or just tthe wireless ones you had?
If you have another computer, try the keyboard and mouse on that.
