I got used to it in Zelda in about 3 hours. Now I am totally comfortable. When I pick up the remote and nunchuk thing, it feels completely and totally natural. Your hands/arms do get more tired than with a regular controller, but it's not enough to hinder gameplay.
The controls seem pretty natural in Zelda so far. I wouldn't be worrying about the remote as much as trying to find the system itself. Good luck!
