Cha, the ninja would KICK ASS! Duh! The pirate wouldn't even see the ninja, so how could he shoot him?
Ninjas are master at stealth, so he would take out the samurai and the pirate AT THE SAME TIME! Oh yeah!
And before you say that the pirate is at sea, i'm sure we've all heard of stow aways. Ninjas are masters at being where they shouldn't, so getting on a ship is no problemo.
