Pirates RULE! Not to mention they had better technology and wouldn't fight fair. Pirates of the Caribbean said it perfectly:

Johnny Depp pulls gun/ Orlando Bloom: "You CHEATED!"

Johnny Depp, shaking gun with a no duh look on his face: "Pirate!"

There would be something to be said about stealth, but shooting a ninja from 400 yards with a 9 pound explosive ball isn't going to leave him with much stealth option. Though the entire argument changes based on the environment and circumstances of the encounter. I also say that the ninja would whoop the samurai because they'd meet on land and the samurai would never know the ninja was there.
