If I was Jon Stewart, or just someone funny in general, I would definitely make fun of my school as well. There's just too much to make fun of. That doesn't mean we don't like it. The students were probably all laughing during the speech because they "knew what he was talking about." He was just showing them that he has been there and knows how it is
