Unless you're talkin' like 1200W subwoofers here, there shouldn't be an issue. Any regular subwoofer puts out directional vibration, and unless the hole is directly pointed at the tower, very little case vibration would occur.
The only part which would be sensitive to physical vibration is the hard drive, anywho, and they're quite well shielded. I have my sub sitting directly on top of my tower.

Yeah, the larger concern is actually from the magnetic driver and not the vibrations. Satellite speakers are usually shielded, but a subwoofer may not be.
Still not a huge issue, but I wouldn't want them sitting right next to each other. Just to be on the safe side.
