Give me a break. You can play as Snake in Substance, but it doesn't matter. The playable areas with Snake have NOTHING to do with the actual main plot of the game. Just because you're playing with Snake on Big Shell doesn't mean you're playing MGS2 with Snake. When fans say they wanted to play as Snake, they mean they want to play the game WITH the main plot as Snake.
A few side-missions (mostly going along with a "This is what COULD have happened theory) as Snake instead of Raiden may be sort of cool, but it doesn't change the fact that you're not playing MGS2 as Snake. The fans wanted a sequel to MGS still playing as the legendary badass himself, not a sequel that Kojima thought he'd experiment with. I believe that Metal Gear Solid 3 would have been a good experimentation game where Kojima could change the playable characters if he wanted, but to add that aspect to the sequel of the most popular PSX game of all time was a bad idea.
Gamers want a sequel that has a captivating plot; one that has to do with Solid Snake, and one that unfolds with not only Snake but the characters surrounding him. Ok, we got that in MGS2, but it simply doesn't work well unless you're playing as Snake.
