Nunchaku is part of Kobujutsu, which teaches the large array of traditional Okinawan weapons.
Excerpt from 'The Martial Arts Encyclopedia'. Lawler, Jennifer. Masters Press. 1996. Pg.224.

Nunchaku:
A flail made of two short pieces of wood each the length of the forearm, attached by a short cord or chain. It was originally a farming tool, used for threshing. It was developed in Okinawa into a formidable weapon. It can be used to crush, poke, or jab, and it can deflect and parry other weapons. There are numerous blocking and striking techniques that can be performed by experts, though since it is a very difficult art, great masters are increasingly rare.

Nunchaku have been in use as a weapon for many many years. I happen to train with one of the great masters of the nunchaku - he has published instructional videos and also assures me of the nunchaku's authenticity and effectiveness (usually through somewhat painful example).
They are most certainly not a Hollywood invention.
