X-Wing Alliance was my favorite by far. It was the first time the story did something to keep me interested in a Star Wars "flight" sim besides giving me 20-second breaks between missions.
But like a lot of things mentioned in this thread, the game itself is quite dated and might not have aged well in your opinion, depending on what you like.
