I have a 360 and a PS3. I'm not a fanboy, although I do prefer to play my games on the 360. However my dad has amassed quite a collected of PS3 games and I wanted to play them. After playing a few games for about a half hour each, I think I've narrowed down the few things that almost completely ruin the visuals for me and give me a frickin headache from eye strain.
First up is a side by side comparison of COD: World at War on the PS3 and 360.

0:23 Between the water splashing on the screen, watch the guy on the right's arm. His clothes are flickering like a motherfucker, his arm hair is even doing it.
0:43-0:50 Watch how flickery the shadow is on his white shirt. In game and Full HD, This is 10x worse. You can't even tell in this video but in game, his helmet is also flicking from horrible anti-aliasing and shadows.
1:11-1:16 The guy standing over a dead body shooting at you. Compare the dead body on the PS3 and 360 side, The PS3 side has shadows flicking on him, Anti-aliasing jagging up his chin, his chest around his side. If you pause it, he looks better on PS3 because the 360 version is slightly under-detailed.
1:38-2:00 The tank. This is one of the more noticeable places for me. Watch the fencing on the back of the tank. On the 360 there's a little noticable anti-aliasing problem, but on the PS3 side, it looks like there are waves going through it due to the shadowing and anti-aliasing problems. The shadows landing on top of the tank are also more jagged. The bar on the side of the tank is also quite a bit shinier than the 360 side. I know this is because the of the light source, but overall under the same lighting conditions, many things have un-necessary reflections on the PS3 side. I just don't have the video that shows it.
2:13-2:27 Watch the Tree at the top right of the screen and compare it to the 360 side trees. It looks like someone hung Christmas lights in the damn thing. You can also see it in the grass at 2:00 when it switches from half screens to full screens. Near 2:50 you can see the bush on the right with a white flickering glow around it which isn't present on the 360.
That's pretty much it for CoD:WaW. Even the newest PS3 game doesn't fix the shadow, Check out the inFamous review at 3:48 you can see how choppy the shadows can look in that game.

I wish I had some better examples because the in game is really worse to me than these videos show. I completely understand that there will be people saying those things are so minimal or that you like it better that way, That's cool. My point is that these two major things, the anti-aliasing and the shadowing come together to make an experience that I absolutely cannot enjoy because of the strain on my eyes.
Some games are definitely better than others. Resident Evil 5 wasn't bad at all on PS3. It was noticeable on MGS4, but definitely playable. There are games like Uncharted, CoD:WaW, and MotorStorm2 where they'll almost instantly cause eye strain headaches and I have to stop.
