The problem with glass aquariums is that there's not enough airflow to shift the ammonia from the rat urine, so the ratty ends up breathing it in... risking a RTI.
Also, make sure you're not using sawdust (especially pine!) as the resins in the wood can be skin irritants, as well as being bad for lungs.
If you're using newspaper, make sure it's non-toxic ink!
