It wasn't really about being evil for Sylar. He cares about power. That's it, the death of the subject is inevitable. When finally given a choice, he didn't kill his victim (Claire). Working with Noah will give him the opportunity to poach a power now and then. These aren't just any powers, however, these are the good ones.
