I didn't think Dr. Bishop was too different between episodes even though I wouldn't be surprised if after initial reviews of the pilot they added a little more of his illness for comedic effect. It's not uncommon for pilots and the next episode to be different. I've seen actors get replaced and other major elements get changed in the episode after the pilot. I think his memory and other problems were existent in the pilot though. The 2nd episode just focused on his character a little more outside of his solving the problem.
House season premiere was better than 2nd episode of Fringe imo :P
