For PS2, you should check out Final Fantasy XII. It's basically a Final Fantasy game based off of the Final Fantasy XI "engine" (which was an MMO).
You're going to be hard pressed to find a console game that isn't somewhat linear, but FFXII allows a lot of sidequests and monster hunts that are a good alternative to following the main story.
