I also had the idea that perhaps other cats might have left their scent on certain spots before a person has lived there and it never goes away making them feel territorial about it such as extra scratching or pissing.
Yea we have 4 litter boxes, 2 upstairs and 2 down and sometimes they still go on the stupid rug.
