I think a lot of it has to do with the chemical transformation that takes place when the leaf is burned. There are a lot of chemicals in smoke that are by-products of the smoke, not the tobacco itself.
However, cigarette tobacco is notoriously over-processed for flavor and strength. Pipe tobacco is more "pure" tobacco than what you'll find in most cigarettes.
