Buy a second pair of shoes and rotate them.
That way each pair gets plenty of time to dry out. It also increases the usefull lifespan of your insoles and the shock-absorption properties of your shoes. I don't have a problem with footwear smelling unless I wear it constantly, day in and day out, as you have been.
You can also spray your feet with Arid XXX dry (specifically that spray deodorant) to keep your feet from sweating. A lot of military guys do this when they know they are going to be marching for a long time and won't be able to even take their boots off for a couple days. It really works at reducing sweat and foot moisture. We use it so we won't get blisters, but it should reduce the smell as well.
