Are these tracks being recorded with no plug-ins or outboard gear in the chain? I'm not very familiar with Cubase (I use Sonar).
Have you tried different mics? Some mics have built in limiters that kick in after a "loud" sound.
If it IS happening in MIDI as well as audio, then I'd look for some kind of global limiter/compressor setting.
