In single player games where you can choose the sex I always choose male. In single player games where the main character is female, it doesn't bother me at all. In MMORPGs, if a guy chooses a girl character it really really bothers me for one reason: I believe that your character is an alias of yourself. It's not just a random character...you're playing that character. Playing as a girl DOES lead most guys to believe (or want to believe) that you're a girl. Nearly every guy that plays a girl in an MMO realizes this. I just can't understand how a guy would want thousands of other players believing they are a girl. It's a little different if you tell everyone you're a guy, but a large majority of players don't.
If these guys who play as girls don't see their character as an alias then I suppose I can understand having a female character...but it's still weird. In the end, other people are believing that you're a girl and these guys are OK with that. Whatever floats your boat!
