E=MC^2 is used in two ways
1) At relativistic velocities, E=MC^2 is used to maintain invariance in the momentum-energy four vector.
2) In fission or fusion reactions, where mass is converted to energy, it is used to calculate how much energy can be released by the conversion. The energy is released as heat, kinetic energy, and gamma radiation.
