I once worked somewhere that the manager was taking hours here and there from people's checks to make his profit/hours ratio, and I caught onto it. I mentioned it to him that I noticed something screwy was happening to my paychecks, and I was never shorted again. Thankfully he got busted and fired for it. Talk to your boss; it could be someone doing something like that, as you mentioned. Not getting paid for the hours you work is something you should NOT accept. Other employees could be getting shorted an not know it as well.
