I think by default it doesnt automatically download new messages so when it pops up saying you have new messages then it really means "you have new message on the server, click gt messages to download them". Not a greatly intuitive part of the program i'll admit.
To remedy this, make sure "Automatically download new messages" is checked in the server settings of your account (Under Tools->Account settings). That should work.
In other news, i set up an IMAP account alongside my pop accounts yesterday and it handles IMAP accounts nicely.
