The gamecube typically has faster loading times (because the smaller discs can supposidly spin faster), but they typically take out the voiceovers because the gamecube has less storage space on the disks.
I personally prefer the gamecube controller. If you want your nephew to know that you purposefully bought the gamecube version, just give him a little note with the game and tell him your will take it to exchange it if he wants.
