You might want to do a Google search of "Proctalgia fugax" and see if it sounds like what you are experiencing. I get it about once every six weeks, and it is very annoying, especially when it wakes you up at night, but it is not really a threat to your overall health. In my case, it usually only lasts 45 minutes to an hour, though - not all night.
However, pain in the penis is usually not associated with proctalgia fugax (in fact, p.f. usually causes a world-class erection), and for that reason, I would suspect it could be a prostate inflammation, since prostate pain is often referred to the penis.
In any case, see your doctor right away - despite your assertion that it's not STD related, herpes simplex can cause lesions that become inflamed and create these same symptoms.
