Further to this I'd like to add the scene where Ninja reveals himself to Solid Snake at the battle with Rex and tells him how he was responsible for the death of Naomi's parents.
Also the end where Naomi narrates about finding something to live for...

Mafia when Tommy is finished telling his story and is an old man... just the whole ending sequence... I don't think I've ever been floored by such emotion before (in a game) I was not expecting him to die.
I don't what it was about Metroid Prime but the whole game felt very emotional, perhaps it was because of the scanning and finding out about a Lost Civilisation that fell despite trying so hard to retain itself in the face of technology. Once I destroyed Metroid Prime I had the greatest satisfaction a game could ever give me.
