First thing that came to mind when I read the question:
Fear Factory - Securitron
-The bridge part where Burt starts, almost whispering "There is no place to hide..." The music gradually builds up, until Burt is absolutely screaming at the top of his lungs: "This is a warning so you must take heed / This coming vision is reality," the guitar part repeats a couple bars, stops suddenly, then picks up again with Burt singing the chorus.
Johnny Cash - The Man Comes Around
-Not even part of the song, technically, but the clips of Cash reading from Revelations before and after the song. Him ending on the line "... and Hell followed with him" gives me a chill every time I hear it.
