I just found the answer at the Activision FAQ, thanks though.

EDIT: I deleted the files I was told to and I'm still not getting any luck. Here's the quote I'm going by:

You must delete the doomconfig.cfg and the config.spec files from the \base folder in order to fix this problem. Note you will have to reconfigure all controls and options after doing this. Make sure you know what modes your monitor supports before setting a very high-resolution in game. Doom 3 will go as high a resolution as allowed by the Windows control panel."

I left "Doomkey" A few "Pak's" and "game004". It's still quitting to the desktop..
