You cant really go wrong with Squat or Deadlift. If their is a leg press machine available and you are too tired for squats that could be an option. Squats are the best single excercise you can do...as long as it is done correctly, as it works much more than your legs and increases stamina. I do leg exercises last as well. Feel like if I saved shoulders till last I would be too tired to lift anything.

Squats and deadlifts are both great exercises. If you don't have access to a leg press machine or a leg extension machine then you could also perform lunges as those work your quads very nicely. And if you're working out alone then I would suggest doing squats/lunges with dumbbells and not a barbell just incase you can't complete a full rep and are left stranded at the bottom.

If possible, put a Hack Squat at the end of your leg routine - but do it properly.
As for which muscles to work first, do shoulders for a couple of weeks first, then switch to legs for a couple of weeks.
