I think for me Deus Ex represents the best interactive story I've played through. Unfortunately, I haven't played the game in quite a while so don't actually remember many specifics, lol. Whatever the case, the story really drew me in for Deus Ex, and I"m eagerly looking forward to the sequal, not just for gameplay but to find out what happens next in that reality.
StarCraft as well had a great storyline IMO. The personalities in the game, especially Raynor, are top-notch. The whole twist with Kerrigan blew me away at the start of the Zerg campaign as well. Very well crafted campaign - and I think suitable story is likely harder to pull off in RTS games then other genres.
