Here is a theory someone posted on another forum that I found pretty interesting......

Season 1 centered around trying to change the future. They wanted to stop New York from blowing up and they did everything and anything to change this.
In the future you had Nathan who was bad. Yes Nathan was really Sylar, but Sylar said Nathan had plans set up and basically everything before he killed him. Ok so Nathan was bad, president and he wanted to start rounding people up with abilities because he thought they were too dangerous. Doesnt this sound familiar, present Nathan is becoming future Nathan.
You had Matt who was working for Nathan. Matt was a bad guy and did what was needed when he had to, this echos present Matt.
You had Peter, who in the future (both season 1 and season 2's future) seemed like a real badass. He knew things needed to be done and got them done. Shooting the hunter in this episode shows that Peter is basically fed up and now know he needs to do what needs to be done.
Now you have Washington DC that is on the verge of being blown up. Which is obvious a parallel to New York. A lot of people are thinking, wow there using the same plot again and their just redoing season 1. This is true but there is a deeper meaning. Everyone has tried to change the future and they have been doing everything to stop things from happening. But guess what, it didnt work. All they did was postpone what was going to happen and ended up changing the path for certain things (NY to DC). What this whole volume is telling us that you cant change the future and thing are going to happen no matter what you do. Reusing old plots is kind of a easy exit for the writers but I guess if people overlook that you can see the deeper meaning. But then again, do people really want a deeper meaning? lol
