Maybe you missed like every other Spielberg film ever made, because Spoiler: extraterrestrial aliens are a common theme. Close Encounters, E.T., AI (arguably), War of the Worlds... and let's not even discuss George Lucas. Not only that, but as morph said, we've watched god melt faces, and we've seen shaman remove hearts by speaking incantations. Indiana Jones is a Saturday night serial which happens to be on the big screen. It's about adventure, mystery, and magic. It's middle name is "suspension of disbelief". I can't understand holding it to some measurement of reality. It's like saying Star Wars (A New Hope) was bullshit because you can't go faster than the speed of light.
