OK, before you pop the top or rip off the seals on the back..
Call SONY.
This was a HUGE issue for some reason when EverQuest Online Adventures came out for the PS2 and they were REPAIRING them, even though they said there was no known issues...FOR FREE!!!!
Give them a call first they very well might repair your system free of charge (except for the shipping to get it to the service center) I had/have a 1st gen PS2 system that did this to me, they fixed it free TWICE. Both times it was while playing EQOA and both times after a short phone call to Sony it was fixed. Now you might be saying to yourself you had to get it done twice, I do not want to go through this....well that is all up to you, I did pick up a 2nd unit (not the ungodly over heating slim ones, this was a while ago before we knew about the slim ones even being made) which is now my main unit in the living room, and the old/refurbished one is my backup unit but both are played regularly and both online working great right this very moment.
