No, it's TMNT: Turtles in Time. I think it was the third or fourth level where you have to fight Shredder and the only way to hurt him is by throwing the footsoldiers at him. I thought it was pretty cool....at least after I figured out how to throw guys reliably. That was a fun game, I played it all the time with my brother. The last boss, Shredder, was hard as fuck though. You have to dodge his attacks which do massive damage and only have a very short period of time to do some damage before he attacks again.
Battletoads was also very hard for me, especially the vehicle levels. I still have nightmares about trying to avoid obstacles whilst riding a hoverbike or some crazy chess piece. The level I never beat in Battletoads in Battlemaniacs was where you ride some mining cart and there's a guy chasing you with a buzzsaw so if you slow down too much you die. Now I feel like playing that game again heh.
